Sync iPhone to new computer for apps

Hi, I recently installed a fresh copy of lion. Now I have trouble syncing the apps. I transferred most of my apps from iphone to itunes already. But when I check the sync app box, all the folders are gone. Itunes just dumps everything out of order to the iphone. Is there a more elegant way to do this? I still have all my files from the previous install on my computer (albeit not bootable).

If you restore from a backup the apps will be put back in their original folders.
