Sync iPhone

Very n00b question here. I heard if I sync my iPhone with iTunes while it is jailbroke, traces of the jailbreak may remain in the backup, if this is true and I were to sync on a different partition (same computer) would the problem persist?

No. Everything syncs just like before. No traces
