iPod touch Syncing Jailbroken Touch With New Library

OK, I have recently had to restore my macbook because of a leopard install problem(froze in the middle of the install, works now tho), and I have a jailbroken touch. Now my problem is I have my applications on my media partition instead of the OS partition, and I linked the folders together. So what I was wondering is when I plug this into my macbook it will ask me to erase and sync, but since my apps are on the media partition, will they be erased when the music is wiped? O ya and if it helps my apps are located in /Var/Applications/ on the media partition.
