System slows to almost halt after approx 40 mins

I have G4 Sawtooth with sonnet 1.4 processor and 250GB SATA hard drive.

The whole system slows down to an unusable speed after about 40 mins,

It seems to happen most noticeably if watching a video on VLC or watching tv on EyeTv after about 40 mins giving video approx 3 frames per second, all menus taking a minute or more to register and open, if at all, whole system coming to an unusable state etc...
Anyone have an idea what is issue and if is possible to correct?
