Hi!

When shutting down OS X, a Terminal window pops up on a gray background after all other programs are closed. After some seconds, the window disappears and shut down continues normally. I rarely shut down the computer but I just noticed this. This did not happen before.

What's causing this and how to make it stop?

I'm running latest ML on a rMBP, MS office and some adobe software is installed. Furthermore, some tools like gfxcardstatus, little snitch and dropbox are running.

Check if it is running before shutdown, turn hiding off the dock, look if it's running, look if it opens when you open another program, also could be in your startup items, I don't have ML but it should be in System Preferences Groups and Users.

I personally don't know of any program opening the terminal, that would actually be a bit odd/security threat.
