I get this every few days, it is easy to fix by just going back to my messages, and then back to the message that I want to respond in, but has never happened before until this jailbreak. Anyone have this before?

Your not crazy John. I have seen it a few times. I figured it had something to do with BiteSMS. I guess you didn't have it, so that throws that out the window.
I threw in rc6.1 this morning and I'll keep an eye on it.
This person it it too, don't know if they are jailbroken though.
