The Genius Bar "bricked" my old iPhone with my info still on it. Is it ok to set up my new phone?

I wouldn't worry about your old phone. They will take it back to the Apple Headquarter in Cupertino, and then will disassemble the phone and ship all the working parts to China for reforms. Anything that doesn't pass the test will likely be destroyed.
