The battery on my new MBA 13" stops charging when it reaches 99%. Is this normal, or should I be concerned about the quality of the battery that I received? Was I supposed to "break in" or calibrate the battery?

It's normal that it may stop charging between 93% and 99%. New batteries in unibody models, come pre-calibrated. For details, I encourage you to read the link below. This should answer most, if not all, of your battery questions:
 
If you let it drain below 95%, it will usually recharge to 100%. If you unplug it between 95-99% and then plug it back in, it usually will just hold where it is.
