Thunderbird Deleting Emails?

I decided to put Thunderbird on my Bootcamp partition to access .Mac. It worked great (apart from lack of folders but I could live with that).

The problems started when I got back onto my Mac. All the email that I had in my inbox and not placed in folders had been deleted. I thought that this must have been a bug when I configured Thunderbird but it does it every-time now so I have removed Thunderbird.

Is this a common problem or is there something I am doing wrong?
