With my old mac & dual Thunderbolt displays I connected one thunderbolt port to the mac and the magSafe from the screen for it to charge.

Now I bought the 13-inch, Late 2016, Two Thunderbolt 3 Ports that doesn't have the MagSafe thingy and I was wondering, Thunderbolt 3 to Thunderbolt 2 and daisy-chaining will also charge my mac or will I have to use the second Thunderbolt 3 with the charger for that?

I read this:
MacBook Pro (13-inch, Late 2016, Two Thunderbolt 3 Ports) support up to two Thunderbolt displays using Thunderbolt 3 (USB-C) to Thunderbolt 2 Adapters and daisy-chaining.

Bummer. Any idea if all the other connectors that are sitting behind the thunderbolt displays will work properly? (Ethernet, old USB ports etc')

Yes.... I am using the Apple adaptor on my new 13" TouchBar MBP with my Thunderbolt Display and all the old ports work the same as before.
