I'm looking to build a custom 2U storage array with 4x2TB in RAID 10 running Linux OS. Can I connect the thunderbolt port of the storage array to my Mac Mini and use the linux box as storage?

I believe it would use TB over IP. Not sure if 1) Linux supports TB 2) if it'll even work this way?
 
I do not know about the Linux aspect, but there is nothing preventing you from connecting two hosts together with a Thunderbolt cable, either for IP over Thunderbolt or native Thunderbolt connectivity.
