I added an external ssd to a macmini and want to use it as a boot drive. The internal hdd is backed up to time machine. When I boot from the hdd I can see the ssd in the time machine preferences.

When I boot from the ssd it prompts me to set up time machine. Will it allow me to back up both the ssd and hdd without having to create a "new" backup of the hdd?
 
Time Machine will create a backup folder for each system on the Time Machine partition. You will have two backups on the same partition.
