I'm planning on doing a clean install with SL. I haven't backed anything up to this point using Time Machine. When I set this up, will this back up EVERYTHING on my MBP (applications, settings, etc?) When I do a restore from it I don't want to have to install all of my apps. Is there anything I need to be aware of before doing this?

Nope.
I did a clean SL install on one of my machines and used my TM backup to restore the applications, settings and data during the "Migration" stage of the install and it appears to have worked fine best that I can tell.
