So I'm purchasing a 120GB SSD and using an optibay to replace the SuperDrive. In my current 750GB HDD, I have it split 50/50 between OS X and Windows. Is it possibly for me to set time machine to back up my data from the SSD to the (now unused) partition of the HDD?
 
Yes, I haven't done it, but you should be able to use Time Machine to back up your optibay SSD onto a partition of an internal or any directly-attached hard drive. I believe the partition must be formated HFS+, though (Mac OS Extended, Journaled).

One thing, though you've probably already thought about it: if your Mac is lost or stolen, the backups are gone with it. You'll probably want other backups (external or wireless) if you take your Mac out of the house much...
