Time Machine with 2 internal hard drives?

I have 2 internal hard drives. One is the system drive, and one is a data drive. If I use Time Machine for both, and one day I need to restore my computer from the Time Machine backup, how will it restore 2 drives?

Think it would restore back the way it was...one restore to system drive and then restore to data drive....
