How does Time Machine handle this setup:

Mac Pro with multiple physical drives
Bay 1 SSD (OS and core apps)
Bay 2 HD (apps, iTunes library, iPhoto library)
Bay 3 HD TM

If I ever need to reload OS and restore "profile" from TM will data from Bay 2 drive be there?
Will TM try to automatically dump everything onto the boot volume?
 
Give this a read.

TM will by default backup all internal drives, so add your drive #3 to the exclude list. Then it will backup #1 and #2 automatically.

If you do a restore it will only restore the OS volume. Once that is done you can manually restore the second volume (drive).
