Is it still true in Snow Leo/Lion/Mountain Lion, that user should not keep lots of files and folders in desktop, because each is considered as window and thats bad somehow.

Is it okay to have few folders in desktop which has tons of files and folders?
 
It's still true that having lots of items on the Desktop affects performance. The simple solution, especially since you're planning on using folders anyways, is to place aliases to the folders on the Desktop, but store the actual folders in your Home folder or one of it's subfolders. No significant reduction in performance and you still keep everything handy.
