So I did the trick of opening a new window and dragging sites in that I wanted to keep in my top sites. Every time I shut down, restart, or quit the app, 2 of the top sites that I've pinned disappear and are replaced with link in my bookmarks menu. Anyone else having this problem?

Im having the same problem. Anyone know anything that might fix this?
 
I think I've figured it out. Top sites doesn't operate by remembering unique individual pages, but by the content and frequency of visits. So say I visit macrumors.com often. Goes into top sites naturally. But I want the Forums to be the page that shows up in top sites. So I click edit, hit the X on the Macrumors page and drag in the forums. You quit and restart, forums are gone. Why? Because by hitting the X you told Safari that you aren't interested in any form of macrumors enough to have it pop up in Top sites, so it doesn't save any macrumors pages in its top sites.

Hope that makes sense.
