I made a CCC of my hard drive, but that computer is running on SL. When I load my CCC onto my new mac will I still have lion? Or does the CCC bring over the SL as well?

If you clone your old system onto the new Mac, and that new Mac is a 2012 MBA or MBP, you will have Mac OS X 10.6 Snow Leopard on it and will not be able to boot, as those 2012 Macs require drivers, that are not present in Mac OS X 10.6 Snow Leopard, thus you could not even boot from the clone with 2012 Macs to perform that action.
If you just start your new Macs like any other Mac, you can then connect the HDD to your Mac and either run Setup Assistant or Migration Assistant to transfer your files and applications:
