I changed the preferences in the middle of a download to have a torrent save to my external hard drive. I restarted the program and the download location and incomplete files location are set to the external, but the torrent is still going somewhere on the internal hard drive (the space available on my internal goes down at an alarming rate when I download torrents). I tried removing all related files I could find off the internal drive.

Quit Transmission then reopen it if you haven't already.

Transmission is fussy sometimes with that sometimes.
 
Duff-Man says....try removing just the torrent file and grabbing a new copy, then restart the torrent and it should check the portions you have and continue from there....oh yeah!
