I'm having a rather weird issue. Last night I backed up my iPhone 5 to iTunes. I restored to 6.1 ( I want to jb my device) and then I restored my backup. But when the restore finished the only apps that were in my phone were the stock apps. When I tried to manually sync the apps it gave an error that iTunes couldn't because it can't determine the apps in my device.

Should I delete my backup in iTunes and restore as new?
 
I wouldn't delete your backup just yet. Have you tried resetting the phone and wiping everything and then restoring again? How about trying to restore from the cloud?

I will give restoring from the cloud a try. I also made an iCloud backup last night. Thanks.

I had issues updating to 6.1 myself although different from yours. In the end I had to reset the whole phone and then do restore everything from the cloud. It's not as fast as being able to do a restore from your computer but it worked..

Tried to backup from cloud but happened the same thing. Had to restore and set up as new.
