I save my biggest files and regularly back-up with Time Machine, to an external 500-gb drive, with 165 gb free.

Since installing El Capitan, I constantly have trouble with this

When I want to disconnect the external drive, I am told that an application is using the drive, even when all eligible applications are closed. When I am working online with the external drive connected, I suddenly get the unpleasant news that the drive has been improperly ejected, even though I have touched nothing that could eject it.

I have repaired my permissions with Disc Utility, but this still happens.

What is going on ?
