I found out a cool little feature about my radio connecting to my iPhone and turn by turn directions. I have a Clarion DX785USB and when connected my iPhone and loaded the Roadee app, it played through fine. The downside was that music would not play in the background, but if I hit the play/pause button I could get it play. Just thought you should know.
 
Navigon works the same way, even over bluetooth which I have set up in my car. Navigon also has iPod control so you can queue up songs without quitting the app.

I am not entirely positive but I think all sound gets routed through one source, whether it be a FM transmitter, bluetooth, or just an AUX cable so all apps should put sound through the stereo.
