So I've been adding my TV shows slowly into iTunes. Sometimes I've been using iFlicks to convert metadata and import automatically, sometimes I convert metadata and import manually. Either way its been working...until..

I added some seasons to Entourage (which already existed in iTunes) and added a new show. Both show fully imported into iTunes. But neither show up in the TV Show list (either the new seasons of Entourage or the new TV show of the other entirely). However if I search in iTunes they show up, but selecting them will get me a list of shows that they don't appear on (but if I hit play it will start with the first episode). My Apple TVs show all the seasons and episodes fully however. Also if I make a smart playlist the shows will appear.

I suspect your media type in the metadata is set to something other than TV series and your shows are located in the Home Video section. Check it out and see if they are there. It's a pretty common thing to happen as some taggers have not updated to incorporate the new iTunes categories.

They were correctly tagged as TV Shows. I figured out the Home Movie thing a while ago. However what I did was make a smart list for a season of one of the hidden TV shows. Then I could find the episodes, change all of their metadata to Movies and then back to TV Shows and then all of the TV Shows that weren't showing up are there now!

Go figure!!!
