I already have snow leopard and a bootcamp partition.

1. Do i have to worry about Lion messing up my bootcamp partition during the install?

2. Can I do a clean install of Lion and move my files over manually?

Not sure about the first one but for the second, you can manually move over any files from a time machine backup or any other backup for that matter.
 
1. Nope. You may have a temporary issue where your Boot camp partition isn't available when you first get in Lion, but if you reboot into your Boot camp partition for the first time, it'll be sorted out next time you boot Lion.

2. You could, but you really don't need to. Since Lion is downloaded from the App Store, I feel Apple has taken into consideration that clean installs won't be as common so they made sure the upgrade process was as clean as possible. If you're really concerned, run some apps like Onyx, Snow Leopard Cache Cleaner, and CleanMyMac before you upgrade to make certain your system is clean as possible before hand.
