I run my Mac mini from an external Lacie 160gB firewire drive. It's 10.4.3 at the moment. The internal drive is also 10.4.3. I know there used to be issues with updates when external drives are connected.
1. Should I just risk a 10.4.4 update as is, or
2. Should I clone the FW drive to the internal mini HD, unplug, update, and then clone it all back to the FW again?
 
I haven't heard of any issues with people updating an OS on an ext FW Drive. I've done this a few times myself and have never had a problem. I would back up your important stuff (as you should anyways with any update) and do the update. BEFORE you do the update, repair permissions, then repair permissions again after the update. That will limit the chances of an OS update failure.
