I have an iPhone 3gs ver. 3.1.3. I want to get the latest version that is still compatible with jailbreaks, and where i can still have the ability to use and update apps. With ver. 3.1.3, i cant use the app, or update them. Which version would be best for this? And what's a good website to jailbreak my iPhone again?

If unlocking isn't a concern to you, you can upgrade to 5.0.1

The jailbreak will be tethered or untethered depending on the bootrom of your 3GS.

I've been checking and most cydia files aren't compatible with Ios 5 yet, this is why I'm trying to find ver 4.0-4.3

Apple still signs iOS 4.1, you could upgrade to that. Then jailbreak with GreenPoison. If you want to preserve your baseband (for unlocking) you could also use PwnageTool or Snowbreeze.
