I have my wife's iPhone 3GS that's running 4.0.1 and I've somewhat inherited. I have files for 4.3.3 which is the limit of where untethered JB is at the moment. Now how does one upgrade the firmware to 4.3.3 even though it's not the latest iOS5 firmware?

Do you have 4.3.3 SHSH blob save for this phone? if you do, then you are okay to update to this firmware, otherwise you can only go to os5 because Apple stops signing this firmware.
 
you need to get a copy of the 4.3.3 firmware, and then alt-restore, selecting that firmware file.

Just google 4.3.3 ipsw
