I jailbroke my 3GS at 3.1.2 using jailbreakme. I want to update to the 4.0.1 ipsw and jailbreak it again.

Based on research I did, is it true that I cannot update to 4.0.1 ipsw without having the 4.0.1 SHSH blobs on Cydia? Is my only choice to keep my current 3.1.2 jailbreak and wait until the 4.1 comes out?
 
You can only upgrade/restore to the newest version of the software unless you have your SHSH blobs on file, either locally or on Saurik's server (aka Cydia).

Since your phone is jailbroken, your blobs may be on Saurik's server.

Backup your 4.1 blobs now so you don't get into this pickle again.

I was never on 4.1. My iPhone is 3.1.2. I have the 3.1.2 blobs, but not the 4.0.1. Does this mean that I can only jailbreak at 3.1.2 and not update to 4.0.1?

Are you sure you don't have hashes beyond 3.1.2 (open Cydia and look for green letters at the top of the page) Saurik's servers save all subsequent hashes for all newer versions once you save the first one. Since you 3.1.2, you should have all the rest.

The firmware version on the phone has zero to do with what hashes are saved.

You don't need to be running the current version to back up blobs from the current version. Saving blobs has nothing to do with the software on your phone. All you need is the ECID from your phone and you can get the latest blobs signed.

You can only restore to the latest version or any to any version you have blobs for.

Okay, thanks for clarifying. According to Cydia, I only have SHSH for 4.1. Guess I'm out of luck?
