iPhone 16 was setup with an Apple Account username@iCloud.com, however, I do not have access to this password and cannot re-set this account. Now, every time I update apps, I get asked for this password.

I have logged out and logged in with username@gmail.com, which is my correct Apple Account everywhere I could find on the phone. FT works on username@gmail.com, Media & Purchases is username@gmail.com and when I go to Apple Account it says username@gmail.com

But for some reason, when I try to update apps, it asks for username@iCloud.com password! How do I disable this and change to my correct Apple Account username@gmail.com?
 
Have you deleted the apps in question and then reinstalled them from App Store while logged in with the gmail?
I haven’t tried that yet. What about apps like WhatsApp? Will I lose my photos and chats? They’re not backed up as I don’t have space on iCloud

You can migrate purchases from one Apple Account to another. I don't know what happens to the app data.
 
Some of the apps on your iPhone were originally downloaded using the Apple ID username@iCloud.com. Hence, apply store needs permission to authenticate that account. You can not change the app ownership from one to another. Do one thing, delete and Re-download the Affected Apps with your correct apple account.

Yeah, but...

You’ll need to know the primary email address or phone number and password for both accounts, and neither account should be shared with anyone else.

Since OP does not know the app account's password, think this option is a no-go.
