I tried to look back in Time Machine, but apparently the libraries was removed from everywhere with the upgrade. I thought I was totally safe, so I had not performed any manual backups

I found a Bento folder of 1MB Alias file and bento.bentodb of undetermined size with the same Alias type file designation. From the look of the symbols, it looks like a shortcut. I don't even know where they belong. The Bento.bentodb in Library/Application Support was made when the new 4.05 restarted.

Anybody have any rabbits they can pull out of their hats as to how to get the database back?

A Bento upgrade should not affect Time Machine at all.

In the last Time Machine backup before you upgraded navigate to:

~/Library/Application Support/Bento/bento.bentodb

This is your DB file. Restoring it should fix the problem.
