I just upgraded (well the Mac store in Turin italy did it for me, I probably should have done it myself!). Everything great EXCEPT I lost all my smart mailboxes and regular mailboxes. I had a big file of mail called "archive" - when I go to create a new one, I get a message that a file named "archive" already exists, but I can't find it anywhere...

help or ideas??
 
Look under /user(you)/Library/Mail if any mailboxes with the right size are there.
If not, then they are mostly gone.

Also look for the com.apple.mail.plist file under User/Library/Preferences.

Look when it was created. Was it before the update?
 
When I upgraded Mail it just had all of my folder but no content. A google search suggested deleting the "rules" file (sorry I do not remember where this is stored). I did this and Mail showed all of my items again. Could be the same for you.

You can also drag mailboxes from your backup to this location and into the folder Mailboxes; they should then show up in Mail and you can get back the content by Mail Menu: Mailbox - Restore .
