First off sorry if this has been asked before I'm stuck at work and am having to use my phone as my life line to everything that's going on right now.

1. Upgrade the MBP with SSD via BTO? Or purchase stock MBP and upgrade later?

2. Wouldn't upgrading later void warranty and make applecare pointless?

It still applies. There's no need to update the document, as nothing has changed. Instructions for replacing the hard drive are included in MBP user manuals.

Is the upgrading process fairly simple? I have moderate pc knowledge but zero on/for a Mac. This will be my first...really looking forward to it.

Yes, it's simple. Just look at the user guide.
