Hi, I currently have 4.0 jailbroken and when the jailbreak for 4.1 comes out how can I upgrade to 4.1 jailbreak?
 
Most likely, you update to official 4.1 firmware, and then, run the JB software.
 
But if I do that I will loose all my jb apps?

You always loose JB apps when updating firmware. Just reinstall. It's a good idea to do that anyway since you don't know if they are compatible or not.
 
it will most likely be through pwnage tool or similar app, so you'll have to restore to a jailbroken 4.1 that will be generated by pwnagetool or other app. to make things as least painful as possible, restore it as a new phone, and not backup. just remember that if you want to keep your photos, sms messages, etc., that you'll have to back them up first.
