I get the warning and it still comes out of speakers, without charging the phone, will it mess up the battery though in any way from using non compatible speakers (like say the Bose or UBL or something)?

That's weird

I have a inexpensive speaker set cost me $20 at office depot perfect for a room run off a Lithium battery needless to say I get no warning. I doubt the speakers are leaking voltage in but worth checking. just put a Volt meter on it to be sure. if you not getting any voltage meter then nothing to worry about.
 
As far as I know it wont touch the battery at all

I have a dock and a car fm transmitter that give me the same on my original 3G, hasn't caused any issues
