Using a Case with a Battery

I own a Mophie juice pack air and my friend has the incase power slider. When he uses his case he allows the phone's battery to go almost empty and then uses the case. I however have been keeping the phone in the case and keeping my case charging the phone until it cant and then switching to the phone when the case died. Is one way better or worse than the other?
