Hello,

My Utilities folder is missing from my Applications folder
on my Dock, I realize this is an alias to my applications folder.

But when I open the applications folder from finder,
it's right there as it should be.

So, Ive tried dragging everything. I can drag the utilities
folder to the dock. I can't seem to drag the utilities folder from
the finder into the applications folder on the dock, probably
because it's an alias?

But I cannot get an applications folder on my dock
that contains the utilities folder. It used to be there
but now something is different.

os x 10.9.1

Well, yeah. More accurately, because it's not a folder.

If you remove the Applications "alias" from the Dock, then go to your User folder and drag the real Applications folder back to the Dock, you should have the Utilities folder available. If not, something is probably wrong with your Dock plist file. The Terminal command suggested above should clear that up.
