Does anyone have a good recommendation for software that will convert my mp4 and mkv files?

I've tried Handbrake but I never get any of the settings right, and it seems as if Handbrake won't take a m2ts file and convert it to mp4 or m4v without problems.

Is there a easier/better app that will do this?
 
Do you want to transcode (technical term for the conversion of video) from .mp4 or .mkv to other formats or do you want to transcode from .mts files to .mp4 or .mkv?

If it is the latter, some use Clip Wrapper for that, as AVCHD is not really fluently supported with freeware (AFAIK) on Mac OS X.

I'd like to take all my .mkv and .avi and whatever .mp4 that won't playback on my Xbox and covert them all to a mp4 format that plays nice (its weird, some mp4s stream fine, other's won't, I'll assume its codecs or something). I've tried converting m2ts using Handbrake but what I end up with is a .mp4 that even VLC can't play.
