Quicktime Pro, I've heard good things about visual Hub, but you have to pay for it. I just use quicktime, with perian and flip4mac installed so I can use all the windows file formats
I am still waiting for my iPod to arrive, so I haven't tested it, but ffmpegX (http://www.ffmpegx.com/) is a free App that allows you to convert videos and it also has the iPod format as an output format option.
