I am wondering if anyone knows if the bump in speed (and possibly memory and graphics) will affect playback of MKVs in the VLC app.

VLC on iPad 1 is a joke. Nothing HD will play without hiccups and even if I do get it working with something, the sound ends up out of sync.
 
Doubt it

My iPhone 4 could barely handle mkv and hd videos that i've played with the vlc player, so I doubt it, but that's just me. If the player could make use of the dual cores of the A5 then maybe but don't expect it since the player was pulled from the app store, won't be updated and won't come back.

Ah yeah, I forgot it was pulled. I thought that was temporary.

I wonder how well it will handle converted HD videos through the video player then. I will have to do some experimenting this week on my phone I guess.

You need an app that take advantage of graphic acceleration in new iPad. I'm sure some apps will be updated to do just that.
 
There's videos on youtube of people with jailbroken ipad 1's using xbmc to play HD videos without problems.
