Before I installed LCC, when I clicked down the scroll wheel, the auto-scroll thing would show up. Now that I have, though, I can't seem to find that option with either LCC or USB Overdrive. I'd like to have that option back if possible

What application are you trying to do this in? LCC, as one of its "wonderful" automatic features, sets up some default profiles for certain apps, like FireFox and Safari, that hijack the functionality of the middle button. See if there's a custom profile for your app in the LCC and remove it if there is.
