when doing an activity indoor that doesn't use GPS, you get a message that the watch needs to be used WITH the GPS for a few times in order to calibrate (I'm assuming it's doing a comparison of number of steps, distance travelled etc). Does this have to use the AW running app? or will it do the comparison using any app (ismoothrun for example)?

You need to use the stock Apple workout app. You should do a 20 minute outdoor walk, followed by a 20 minute outdoor run. This will learn your stride and calibrate the watch to your body.
