Are there many websites that have compatibility problems with iPad web browsers? Do some browsers work better than others? Atomic Browser looks interesting.

iPad has lots of website issues.. Every site with flash will be an issue..

Adobe confirms Flash Player is dead for mobile devices

We heard the talk and now here's the confirmation: Flash Player for mobile devices is officially dead.

Safari is powered by Webkit, the same opensource rendering engine that powers Chrome and desktop Safari. It has extensive standards support and is highly compatible and capable with the web.

Few web pages will fail, I've never run across one that is a flop, if one does, it's going to be 99.9% the publishers fault, not Safari's.

A few websites (notably govt sites collaborating with microsoft) are designed with IE in mind, and thus may not load/display properly in safari. About the only reason why I even bother firing up that load of crap on my school-issued laptop!
