So I just started to dabble in Web Clips and am arranging a few sites on my phone but when you open the web site through the clip it opens to the zoomed in part of the page I used for my icon. Is there any way to change this setting?
 
Nope, sorry. I felt the same way back before 2.0 and Apps. With my webapps I became very frustrated with the ugly icons. So I would zoom in for the icon i wanted, but would end up zooming when I hit the link icon on my home page. I dealt with it at the time, but I no longer use webapps at all because they annoyed me...
 
Thast is actually a "feature." For example, if you are going to a site like CNN.com, you can have it automatically zoomed to the main story. There isn't a way to turn this "off." So you either have to use the standard icon or get used too zooming out.
