I have a 15 inch MacBook Pro, the model right before the multi-touch update. I have this weird black half circle on my top menu bar. It seems like it is "suppose" to be there as it is not damage to the screen since it appears when I use my 20" ACD. I can't click on it, and it seems to just sit there for no apparent reason. Anyone know what that is?

If you guys can see the picture, it is right next to the TimeMachine symbol near the top left.

Also, my Microsoft Keyboard Elite for Bluetooth continuously gets disconnected and does not connect on startup although the mouse doesn't have that problem.

Well it could be part of the background you're using, try turning off the translucent menubar.
