Weird black circles in folders

I only noticed this recently, but in my folders, there are black circles where there are empty spaces when the folder isn't opened, when I open the folder they go away. I know that the cause is winterboard/my theme, because when I take off the theme and go back to stock, the circles disappear.

Has this happened to anyone else? Is it my specific theme that's causing this? It's not that annoying, I just like to get to the bottom of things.

Even though no one responded, lol. I realized it was my specific theme causing this (must be part of the theme)...
