Weird Firewire Disk Issue?

I sometimes plug my Firewire Disk in (Ipod or iBook) and it sometimes doesn't show up, but when I restart it shows up. the G4 recognizes it, (I check System Profiler) and the iPod Shows "OK to Disconnect, so it knows that it's there, so what am I doing wrong?
