weird phenomenon HELP!

Ok I have two videos out of my complete collection that are having out-of-sync issues. The videos play fine in itunes, however, the audio is out of sync in Quicktime and on Apple TV. Aren't the plug-ins all the same? I have Perian installed on the computer and on my Apple TV (through SSH).

How is it possible to be perfectly synced in itunes but not in Quicktime or on the apple Tv?

EDIT:

Just SSH'ed the videos to boxee's interface... Plays perfectly in sync! What is this mystery plugin?

EDIT 2: VLC is a no go
