I have an iPhone 3gs 3.1.3 which is jailbroken with spiritjb. I want to update it to the latest version or any version(5.x.x or 4.x.x) and still have my phone jailbroken and unlocked or jailbreak and unlock later. Is it possible? If yes, How can i do it?

Use redsn0w 0.9.10b4 to build a no baseband fw and restore to it. By doing so, you will be able to upgrade your phone to 5.0.1 and keep your phone baseband at 05.13. You will then can untethered jailbreak with redsn0w as well.
 
So you meant to say i should do the following steps:
1.Download iOS 5.0.1 for my 3gs
2.Use Create Custom IPSW(that preserves baseband) button in above mentioned version of redsnow
3.Use itunes to install that custom modified IPSW.
4. Then follow the jailbreaking process
One question: my current baseband shows 05.12.01. Does it make any difference?? as u said 5.13

You are correct. your phone baseband is 05.12 with 3.1.3. I believe 05.13 is for 4.0 fw.

It will not make any different at all.
