Right now I'm on 10.8.3 with this software installed:
Adobe Reader 11.0.04
µTorrent 1.8.4
VLC 2.0.8
Skype 6.9 (513)

1. I want upgrade to Mavericks but I'm afraid some of my software mentioned below will not work correctly. How can I know which software work or not?
2. What is the recommended way to upgrade? update via Mac App Store or make clean install?

Recommended way is via mac app store and not clean installing.
 
I use quite a bit (but not all) of the apps you're mentioned, and have upgraded to Mavericks on three systems now. The only thing that wasn't supported (but you don't have listed) was an old version of Flip4Mac WMV player.

The only way to know for sure for your use-case though, is to get an external hard drive, back up your mac via Time Machine, and then upgrade. If certain software doesn't work and it's a non-starter for you, wipe the drive and use the Time Machine image to back off the upgrade.
